I can't see the headers here on the iPhone, so I can't be sure as to what Mail is keying on, but I would guess that it follows the In-Reply-To header and groups each message with the previous in the thread. 
Hmmm, well it looks to me that changing the subject line did in fact start a new topic. I was told that doing this does not start a new topic, but at least to me it appears that it does.
